Either of these applications can be modified. It will require the use of an outside programmer. The real answer is how customized do you want to be and how much you are willing to pay.
As for manufacturing I need to know more about your process before I can say if either one will work for you. In my opinion, Great Plains has never had a great manufacturing suite.
